I think so
Dany and Jon will team up to beat the WWs and probably marry.
Jamie will end up killing Cersie and probably sacrificing himself in the end to save someone thus fully redeeming himself from the first episode.
Arya and the Hound will team up again to take down Zombie Mountain.
Everybody is getting closer together, so I'm not sure what story you think is not going to get wrapped up?
A lot of characters are going to die though, that much is right.

That would surprise me. I realize that the show has drifted far from the books, but Martin has always said that the ending will be bittersweet at best, and will not necessarily be a happy ending. I would be surprised if Dany and Jon just stroll off into the sunset together when everything is said and done. One or both of them should die. Cersei should die. Gregor should die. Jamie should die. Sandor should die. I want Sansa to die. Arya can live.
Honestly the only thing really satisfying about the ending I could see would be Jamie and Sandor redeeming themselves and dieing a worthwhile death. They deserve that.

I also think a lot of people were expecting The Hound vs. The Mountain at some point, but it looks like The Hound is heading for the wall so we probably won't get that.
But yeah, I think all of the main story lines will be wrapped up.

uh...they're brother and sister (ETA aunt/nephew)
Dany walks away from the throne leaving it to the rightful heir (Jon). She'll realize she never truly wanted it. She's a conqueror at heart, not a ruler (recall how she walked right past the throne into the strategy room in the latest episode)
Jon marries Sansa and Tyrian stays hand
Jamie is killed by Arya in a tragic end as she still holds him responsible for arresting Ned stark and doesn't know about his change. Arya leaves to roam the world pursuing justice, never happy.
The Hound is killed by the Mountain. The Mountain is killed by Brienne
Cercy (sp?) is killed by Tyrian.
Don't care about anyone else

Am I the only one that thinks this story is messed up enough for arya to get raped and murdered by the mountain when she tries to kill cersei?

I think Jamie kills himself and Cersi.
I think Dany dies fighting the white walkers.
Jon has to get the Iron Throne. He's the only one that provides any resolution to the saga. Anyone else sits on the iron throne and this story goes on in perpetuity.
Hell Sansa even tells him "You're good at this." He is.

Nah breh, Arya will pretend to be Jamie to get close to Cersei and then kill her. This would satisfy the prophesy.
