I use Hotwire quite a bit and have been pretty pleased. Recently got a 4-star in DC area for $89. Reviews are usually pretty reliable.

The 3rd party booking sites are helpful when you're looking for rates and availability, but I'd book directly with the hotel you end up choosing. Call them and ask for the lowest rate. I've heard horror stories about disappearing reservations/refunds/etc when booking through the 3rd party sites like hotels.com. Also, be careful with the cheapest rates as many of them aren't cancelable. Pay a few dollars more to have the ability to cancel.

I use Travelocity as a base. I then go to the websites of the hotels that I'm interested in. Sometimes you will find a deal booking directly with the hotel. I have a trip to NYC booked for July and saved big doing this. Also have the option of canceling 48 hours ahead with no penalty which gives you the ability to keep shopping.
ETA: I book all air and about 90% of hotel with Travelocity. I also use the reviews on tripadvisor and such heavily, even for the national brands.

You don't know what hotel you'll get, but reviews and star levels and areas are easy to interpret.
You get hotels for much cheaper than the regular prices on Priceline, Hotwire, Hotels.com, Expedia, Kayak, etc.
It is like gambling.
I've done Le Pavillon for $60, Mariott downtown for $60, Residence Inn (which is like an apartment) for $50, etc.

3. Look at the hotel lists and determine if you are okay with the set.
