Crackpot time: Varys sent the assassin to Winterfell in an attempt to destabilize the realm. As the spider, he would know that after John Arryn's death that Robert would then turn to his only true trustworthy friend, Ned. He knew that Ned would be honor bound to accept the appointment so in order to keep him from King's Landing he hires the assassin. Varys hoped that the attempt on Bran's life would make Ned think there were more enemies at home and keep him in the North.
The gaping flaw in this theory is that either Varys snuck up North on the train, or Luwin was an accomplice.
We also have a candid statement from Varys that he DOESNT want to destabilize the realm.
The timing for it was wrong.

One thing I don't often see discussed:
Why did Varys tell Aerys to open the gates?
It was the lesser of two evils because a siege would have destroyed King's Landing with Aery's scorched earth plan?

It is known...but not the motivation.

I would think that he would be getting reports from Winterfell the entire time the king was there. Little birds in this case being actual birds, ravens. I would think that the king would be traveling with someone who could send ravens and it wouldnt be so far fetched to think of them in Varys' employ.
Also I think any claims that Varys made regarding destabilizing the realm are a little forced considering he is backing a new king.

The problem isn't word getting to Varys.
It is him being able to respond.
It's been stated again and again that armies in the field cannot receive birds.
The only one in proximity that could have received a bird was Luwin.
So again, either Varys was there or Luwin an accomplice and part of his network.
As far fetched either of those are, any other explaination is worse.

The hitman doesn't sound like a Varys hire either.
One of his little birds would have quietly backed out, or sneakily killed Cat.
Not drunkenly slur "You aren't supposed to be here."

He didn't. That was Pycelle. Varys told Aerys not to open the gates.

Varys told him not to open the gates, it was Pycelle who told him to open them.

*facepalm*
Wow, how did I get that wrong.
Thought they both were saying it.
*rereads the series in shame*

Thinking about it, I'm surprised Varys didn't try to kill Aerys off in some form. Yeah, he may have Targaryen loyalty (unlikely), but it seems that with there being more Targaryen's out there that he would have tried to kill off Aerys much earlier if he were truly loyal to the Targaryen to get Rhaegar on the throne, or in the very least one of the younger Targaryens. Varys had a golden candidate to take up the throne with Rhaegar, but instead he tried to play his father against the son, and thus making him even more paranoid. Why would he pit them against each other when he is trying to put Rhaegar's own child on the throne?
I'm pretty sure Varys is a Blackfyre, as is this Aegon. The real baby Aegon was killed by the Mountain. Varys is not at all loyal to the Targaryens, and it wouldn't shock me if he is planning on Danys' death right now in order for Aegon to get her dragons.

Does anyone here doubt that the Knight of the Laughing Tree was Lyanna Stark?

Hmmm...interesting. I guess I am just trying to make a connection to Varys because he is the most mysterious character in the books. I feel like his manipulations are so much more drawn out and well planned than any other character.

Why not?
EDIT: Really wish this chapter was Arya or Sansa centric, since we haven't heard from Sansa in a while and Littlefinger is always great.

Honestly I'd rather just wait for the book to come out.
Thought I'd just post so you people can come up with even more wild conspiracy theories in this thread that I'll never catch up on.

Just as all hell breaks loose between man and shite gets real.....here comes the War for the Dawn.

The darkest of the books usually is, and this will most certainly be the darkest of them.

I don't know how you can get any darker than the Red Wedding. However, I'm sure G R R Martin will show me just how that's possible.
