The players could get rid of him very easily - if he's in the crew, don't take the field.
There are times when players don't really have the power to effect a change and there are times when they do. Hernandez seems to adversely affect the game and appears to be substantially below his peers. He's been in MLB for a long time. Certainly he can retire and move on. If the players just didn't take the field, he would be gone. The umpire's union would cave in an instant.

He sued the MLB and lost with the Court basically making a finding he was bad at his job. I honestly don't know why the MLB is scared of pulling him off the field

No. Bad officiating has, in pretty much all sports, rendered them unwatchable. I rarely watch games anymore as a result.
