While the subway is incredibly safe, cheap, and easy to use, do not underestimate how walkable NYC is. Central Park is hardly a one mile jaunt north from Penn Station. From Penn Station it is not even a four mile walk south to the tip of the island at the 9/11 Museum. The island averages only two miles wide.
There is no better way to see NY and learn its ways and feels its beat than by walking it. My last visit just a month ago we only took public transit to and from the airport. The rest of our transport was by way of our feet and we averaged about 15 miles daily. A few years ago we walked from Midtown to Coney Island, which was a hike and we took the subway back, but if you want to learn the city, bring good walking shoes.

P.S. I am jealous you get to take the train to NY. You may also consider renting a bike for 6-12 hours or doing 30 minute rentals from Citi-Bike. The biking lanes are tremendous and there are few rushes in this world comparable to biking up the Avenue of the Americas. When I make that route, I pretend I am David Leopold and weave in and out in like a tardy Rex float lieutenant on Mardi Gras.

I’ve been on the subways at all times of night in NYC and never saw anything too crazy other than my friends bad behavior.
NYC is easy to get around. The streets are a grid and the numbers are orderly. Trains mostly make sense. Later at night cabs are easy because there is less traffic than mid day.

As someone said, Penn Station to/from the UWS is an easy two stops on the 2 or 3 train. The 1/2/3 subway line is about as reliable as it gets and great for tourists. There are tons of signs in Penn Station directing you to the station--just make sure to take the 2/3 uptown not downtown.
I live in the UWS a couple blocks from the 72nd St station. Let me know if you need any recs while in the neighborhood.

Looks like the hotel block options are Hotel Belleclaire, Arthouse Hotel, Empire Hotel. Not sure if you would have any opinions on these. We arrive Friday around lunch and leave Sunday but will have wedding activities already planned. Open for lunch Friday and Saturday.
Welcome Party at Trattoria il Gisto Wine Bar, then George Keely. No idea what these places are like but I'm sure it'll be fun. Looks like the Wedding is going to be at the Museum of the City of New York.
Appreciate the suggestions, we getting more and more excited for the trip.
