Contessa was my favorite place we ate at last time I went. Great food and atmosphere. Highly recommend
ETA: Also really enjoyed both Prezza (Italian) and Sarma (Middle Eastern/Mediterranean small plates). Prezza for pre-race dinner and then we blew it out at Sarma after I ran the marathon

What part of town? I'm up in Boston twice a month for work and have been all over town, a lot of great places all over the city just depends on where you are and what kind of food you're looking for.
If you're looking for Italian, I prefer Mamma Maria in the North End, La Morra in Brookline is really good is well if you're out that way.
Neptune Oyster in the North End is worth the hype and great if you want seafood.
Our new offices are in the Seaport area which has built up a ton over the last several years and has a bunch of options if you happen to be there. Row 34 is probably the best of the bunch I've found in that area.

Definitely walk the Freedom trial, and do a tour. They'll take you to some of the historic points of interest around town like the Granary Burying Ground where Sam Adams and John Hancock are buried, Paul Reveres house and the Old South Meeting House. Typical things as well like the Quincy market and a Fenway tour are always good. Again touristy, but don't let that hold you back, they are worth seeing.
When I have time I like to just take an afternoon and hang out in a part of town like Beacon Hill or Back Bay. You can kill 4 or 5 hours easily there.
You can always check out the Public Library and the museums like the Isabella Stewart Gardener, if you like that type of thing. I did a tour a the ISG when I was there in June, it was worth an hour or two. Went over to Cambridge and did the MIT museum as well. That was cool as well. People love the Tea Party museum, I personally haven't done that one. That time of year you could even head out for a whale watching tour.
Boston is a great town, it's easy to find things to do, really easy to walk most places. I'd avoid driving anywhere at all costs or just take an Uber. The city isn't big but it's extremely congested and takes a long time in the car.
