Old school but I've always held The Andromeda Strain in high regard. It is likely because it was one of the first I enjoyed in the genre but I loved it. Sure, there's been better since but that was a good one in my eyes...

Lord of Light - Roger Zelazny
I like Heinlein and Stranger in a Strange Land a lot, but I'd have to rank The Moon is a Harsh Mistress a bit higher and probably #2 on my list.
If anybody hasn't seen it there is a top 100 list by NPR that is somewhat solid though it lists too much that I wouldn't consider to be science fiction.

Ender's Game/Shadow/Speaker for the Dead were my favorites for a while but have since been replaced by the Mistborn series by Brandon Sanderson. Surprised it hasn't been mentioned yet. The original trilogy is:
The Final Empire
The Well of Ascension
The Hero of Ages
He has started a new trilogy set in the same universe but several years in the future. The second book just came out in October and the third is set to come out at the end of this month:

Although it's not pure science fiction (equal parts horror and science fiction I'd argue), I'd say the Necroscope series by Brian Lumley, in particular "Necroscope 3: The Source". Fascinating and original plot.
Spoiler alert: It's the story of a man who can speak to the dead. He learns to bend space and time from Mobius and eventually battles vampires. That's the nutshell version anyway.

Yep, I've read through that and I do agree that a lot of it isn't scifi. People have the tendency to lump fantasy (which I can't stand) and science fiction (which I love) together. They aren't even close to being the same thing, and to me it's like creating a list of westerns but half of it being murder mysteries or something.

Cool, I didn't realize the 2nd book of his followup trilogy to Mistborn came out a few months ago. I may have to re-read Alloy of Law to catch up. I'm still waiting for BS's third book of the Stormlight Archive to come out, that's a great fantasy fiction series.

A lot of good ones already mentioned. Slaughterhouse-Five is great and I count it as science fiction.
