Nope not rude unless it was noticably intended.
I toss my cash on the counter close to the register every time, especially if the attendant is grabbing something from behind the counter. To me it lets him know I'm good to go, and doesn't have to worry about me jacking him. Though I'm sure I don't fit the type that he'd be concerned with.
And if it's a plexiglass I'm not reaching to far under it either so counter it is.

I am with you on not knowing this fact. I am actually surprised in this day and age people would rather a stranger's hand touch theirs as opposed to putting it on the counter. If I was working at a convenience store I would much rather prefer the patron lay their money on the counter. Who knows what they've been doing with that hand.
