During his presidency, Lincoln issued 64 pardons for war-related offences: 22 for conspiracy, 17 for treason, 12 for rebellion, nine for holding an office under the Confederacy, and four for serving with the rebels. Lincoln had intended to issue further pardons but Congress “objected to plans as too lenient.” Nevertheless, on May 29, 1865, his successor, President Andrew Johnson, issued a proclamation granting amnesty to most Confederates.
So...they weren't convicted of treason because they were granted amnesty by the President.

Jefferson and Madison wrote otherwise in the Kentucky and Virginia Resolutions in response to the Alien and Sedition Acts. This makes sense, considering that the Constitution was not ratified by the people, but rather by the states.

No, they didn't. The South destroyed itself.
The most devastating thing to happen to the South was when the confederate government required everyone turn in their specie for notes. The effect of that would be that, after the war, no one had any real money, just worthless notes. Therefore, when the sheriff came for the taxes, the landowners couldn't pay. But if someone showed up with legal tender, all they had to do was pay the taxes on the land and it would be theirs. That's what opened the door for the carpetbaggers, they had legal tender with which to buy enormous estates for pennies on the dollar.
Luckily, my GG-grandfather didn't turn over his gold. He supplied horses, cattle and beans, but not his US money. Thus he was able to pay the taxes and keep his estate to be handed down 4 generations later to me and my siblings and cousins.
