if you agree to work on them to get them to a working condition, then do not fulfill that end of the contract, then you dont get paid because the work isnt done

Some of them have a chip inside you can remove and put in a new fob... assuming you still have the old one.

Some FOBs are incredibly difficult to program and not many people can do it.

His employee spent billable time trying to make the shite work.
*A lot of dealers wouldn't even try. Buy from them or adios. For the above reason.
As a service department, either guarantee that you'll get them working or don't work on them. Your shitty policy got you in this predicament.

Most people don’t realize that when you buy a fob, the fob itself is the cheap part. The laser kit key in the fob is the $ part. When you buy from a dealer they usually order that for you from your vin. When you buy a fob from Amazon you only get the remote and not the back up key. That may matter to some people but not to others.

Got news for you Ace.
Fobs are not serviceable beyond putting in a battery.
You bring in a fob of unknown origin, you're getting charged for the time spent trying to get your shite to work.
Like I already said; Many/most dealers won't even give you the time of day unless you buy the fob from them and people like you are the reason.
Let me ask you this; If you bring in a water pump you picked up off Amazon and it leaks out the weep hole after the shop installs it should you be charged for the labor?

But you don’t know it won’t work until you actually go through all the steps.
Do you really believe he shouldn’t be paid for what he did considering the reason it didn’t work was on the customer?

Yes, of course I'd be annoyed if I was charged for a service I didn't end up receiving.
I certainly wouldn't let the worker be the last and final word on "it ain't me it's the device" without some sort of proof.

Sure you can. Take it to another shop and ask if it’s compatible.
If it is, you have an argument against the first shop. If they say it won’t work then eat the loss and chalk it up to the “stupid tax”.
