You're right, Jake is the protagonist. But Alonzo is just too likeable in the film. Plus it's Denzel's first role as the bad guy, so there was tons of good faith built up where you wanted to root for him even though it's apparent early on that he's not a good dude. It's a perfect example of playing against type resulting in a spectacular performance.
