Toy Story 2 and 3 are tough calls. I don't know if they're better but the Toy Story trilogy has to be the best and most consistent quality across an entire trilogy.

Although I think Star Trek: The Motion Picture gets too much hate, The Wrath of Khan is a masterpiece and one of the finest movies of all time. So, that's an easy one.
Godfather II is probably the finest sequel to any "great" film, ever. Both Godfather II and Empire Strikes Back are at least co-equal to the first films of the franchise and those films are masterpieces (in their own way) as well.
Technically Billy Jack is a sequel to Born Losers - and I like the second film better.

I think Indiana Jones: The Last Crusade is the best of the four IJ movies.
Toy Story 2 was better than Toy Story 1.
Back to the Future 2 was a pretty solid sequel to 1; it can be argued that it was better.

There’s actually a fair amount of them.
Many of the movies of the 50s and 60s were remakes (Ben Hur had already been filmed multiple times before Charlton Heston’s most famous movie).
Some of the ones I think a lot of people are in agreement with/:
The Thing
The Fly
Beauty and the Beast has been remade countless times but the 1940s French version is usually the standard
The Birdcage
Some might say The Magnifacent 7 from 1960 Over the 7 Samurai
