What was the reason for two separate factions looking for him? Was Otto planning to kill him so that Aemond could be on the throne?

I’m guessing Rhanys decided she didn’t have the authority to execute that entire branch of the royal family. She probably is going to regret that…

I think Otto wanted him so that he would declare Rhaenyra a traitor and to be executed

The one that controls the King, controls everything. Aegon is pliable enough at this point that Alicent knew if she got ahold of him she may be able to prevent him from killing Rhaenyra as the council and Otto wants.

From a tactical perspective she also saw the people accepted him. Killing him at that point could also cause a major revolt that loses Kings Landing for everyone.

She would also be a Kinslayer which is a big thing in that world. Not to mention, having the capital city witness her frying the former royal family is probably not a good way to win hearts and minds for the next Targaryan ruler- they will just assume another Maegor has come.
