There's a big difference between being a bad writer, a bad plotter, and someone whose plot offends you by killing off people you like.
Martin is a bad writer; as in, every sentence I've read of his is pretty offensive to good taste. The writers on the show improve his style immensely...and in fact most of the great dialogue in the show is not in the books (from what I understand).
I don't see too many holes in his plots though.

Women are not looked upon as heirs in Westeros. So Viserys would have been the heir after the Mad King was killed. Then after he was killed, the next in line would be his child, which he had none. Then I'd have to think next in line would be children of the eldest sibling which would be Rhaegar's children, if Rhaegar was married to Lyanna (we have no idea about their relationship), then we'd have to assume that their child would be next in line as far as Targaryens go.

but all the Targaryn's have blond hair...John has curly black hair. I would believe he is Robert's son with Lyanna over Rhaegar w/ Lyanna.

The Targaryens have blonde hair because they are all incest with each other. The Starks typically have dark hair, so it could work out that Jon's hair is from his mother.

Okay, so how would Ned have Jon Snow and not know where he came from? I'm confused on this theory. Why would Ned hide Cersei's child for her?

Yeah I'd be shocked if Snow wasn't Targaryen. Seems to me this has been fairly clear since early on.
