once you come to the conclusion Ned isn't the dad and Jon still looks like a stark Lyanna being the mom is fairly easy to come up with. if you purely watch the show it's hard to figure Rhegar is his dad

I admit it would be harder to pinpoint Rhaeger and Lyanna, but still possible. The first episode of GOT discusses Rhaegar and Lyanna while Ned and Robert are down in the crypts. So it's some of the first information a show-watcher gets; it frames the entire series.
Beyond that, I would just say that once you start wondering about Jon's lineage and interest is peaked - it's easier to get on the trail. And R + L is one of the only options. There's no discussion of Ashara Dayne, for example, to lead you off course. The show is emphasizing only a few players in Robert's rebellion.

Rhaegar, the name would be. You would remember that she was "kidnapped" by a Targaryen. I knew she was with a targaryen, rhaegar's name is heavily mentioned in COK, so that's how I became MORE familiar with Robert's rebellion and Rhaegars name.

she technically died believing jon was ned's bastard
This theory, like I said, is still unconfirmed in the books and show.
Martin strikes me as the type that had this planned, everyone figured it out and he's going to change jon's parentage as a huge frick you/surprise

Yeah a small part of me wants to believe he is just setting us all up for some of the best redemption material ever at the end of this saga, but I also know his past.

I think he sticks to it, aegon has to go somehow, but Dany and jon end up married ruling westeros.

Dany has proven that she is utterly incapable of ruling in peace time. Jon seems to have grown up into a natural leader and battlefield commander, but could he run a kingdom? Would he even be interested? Aegon is young, would he have the wisdom to rule? He seems to be well educated and possibly have the temperament for it. Tommen seems like he would make a great king if he was away from his batshit crazy mother. I think the clear answer is that Dany cannot be allowed to rule a peacetime kingdom by herself. Jon simply would refuse to rule and instead pledge his life to some other vocation King/Queensguard?
I think the best man for the job is obviously Tommen with Dany and Cersie dead, Tyrion as hand, Jon and Jamie as Kingsguard with seats on the small council, and Stannis and Doran Martell on the small council as well.

This is how I see the end, or at least I hope this is what happens. Both Jon and Dany were given huge roles in this saga and the all evidence points to this possibility. Both are portrayed as "good" people who got a shotty deal. I just don't understand how he will bring those two together in the end.
