The Muppet Movie. It's my favorite by far. Actually think it's one of the best movies of all time.
Second might be Muppets From Space. Probably not a favorite for most, or the best story, but it's pretty hilarious to me.

My favorite growing up was Muppet Treasure Island, but now, my favorite is the one with Jason Seagal and Amy Adams.

Great Muppet Caper was the first one I ever saw so I'm kind of partial to it. But I love Manhattan too.
