I think it's a mixed bag. The movie said a lot of things that needed to be said but also generally from an antagonists POV that was shown to be out of line. So it depends on if the focus is the message or the messenger.

Not a huge deal, but the movie went out of its way to depict Kendrick, one of the worst antagonists, as a Christian. Seems like there was a few other things but can't recall ATM.

I can't even say that was an attack on Christianity; it was more to show Kendrick as a self serving hypocrite.
He said the only two books he had were the Marine Corps Code of Conduct and the King James Bible but violated the basic tenets of both.

Yeah he's not wrong at all. The movie is very heavy handed but I still think its a damn good movie.

No, it isnt.
Its a power corruption flick at its core. It doesn't matter that it was set on a military base because the basic narrative of a coverup due to hazing gone wrong would work if it was a cop movie, a sports flick, or simply about a frat.
Just because its set on a base and the bad guy is a general doesn't make it anti military just like how The Rock isn't anti military even though a bunch of soldiers and a hero general go rouge.

If you want their approval you have to do everything they say. It's just like how if you want to do a football movie and want the NFL to let you use their logos you have to do whatever they want.
and of course they wouldn't approve something that admitted Area 51 was real. It had been denied for so long approved ID would essentially be an admission that they had been lying all this time. No power structure likes to do that.

This. He gives his little speech about "THE KING JAMES BIBLE" but is perfectly willing to place his hand on it, swear to tell the truth, and then lie his arse off. He's nothing but a hypocritical coward.
As far as Col. Jessup, I could have at least empathized with his position had he not tried to cover it up and instead took full responsibility for the Code Red.
