If this was any other coach who delivered the joke in the same poor, humourless manor it would be more innocuous.

You might be on to something there. Notre Dame is Catholic. People hate Catholics, so you might be right. They may have no problem with this whatsoever.
It was a poorly executed joke, and a forced one at that. At least McKay was given the set-up about his team's execution. Kelly delivered the set-up and the punchline.
He's just not the type of guy that should be cracking jokes in post-game interviews, especially after nearly losing to this frickin guy:
