All you have to do is read through the various drafts of the Amendment and the writings of the various authors. Clearly, the "well-regulated militia" clause supports the necessity of the right, it does not limit it.
Not to mention, in 1787, the "militia" was considered any male capable of operating a weapon. The concept of professionalized militias had not come into existence.

Ideally, yes. Government is akin to a living organism and just like any living organism it seeks to grow. That growth will often mean the erosion of freedoms for citizens, eventually eating into natural rights.
See: limits placed on full-auto weapons that make them nearly impossible to purchase for the average citizen
See also: the government's attempts to shut down plans for reliably built 3D firearms.
