Yeah that's all correct, they don't get all the value back, only the compensatory pick value and that's not until following year, so there's definately wasted money/opportunity this year, a bad thing for a team wanting to win now.
And teams don't have all the leverage, but unfortunately they have most of it. The MLB players union generally has given in to owners over the draft because the drafted players are not yet union members. The union uses the draft to negotiate in other areas and it ends up hurting drafted players.

The MLB draft is so fricked up. It's the only draft where it doesn't really matter what round you get drafted so there are no trades ever, but they can't figure out dealing with the college baseball season.

at least they moved up the deadline a month instead of having it be in the middle of August. But I agree, the MLB draft is pretty ridiculous in how it's constructed

Cubs haven't signed Lange, 5th rounder or 6th rounder. Definitely trying to shuffle money around. Was report yesterday that 5th rounder signed but don't see it on the list yet.
They completely screwed their 9th and 10th rounders with 5 thousand dollar signing bonuses (yea they are seniors).

Assuming the new CBA didn't change this, the Cubs would get an additional pick next year immediately following the missed pick number. So if Lange was the 30th pick, the Cubs would be given the 31st pick in next year's draft as compensation.

It's also worth noting that the issue with the physical doesn't have to mean an injury. Reports were that Brady Aiken had a abnormally small (but not injured) UCL that could increase the likelihood of a tear or reduce the probability of full return after a UCL repair. Also RA Dickey had his bonus reduced from something like $1 million to 75,000 when his physical revealed the absence of a UCL.

I did some more research. Cubs have about $372k to pay OVER slot before penalties kick in, and they still have Lange and a $222K slot 6th round guy unsigned in first 10 rounds. Again, that $372k is excess, so if 6th round guy signs for $244k instead of $222k, Cubs still have $350k over to stack on top of Lange's slot.
Picks after the 10th round have a cap on signing bonus, but teams may exceed that cap and it reduces the pool allocated to first 10 rounds, but the differences here are minimal impact usually (e.g. a team goes over $25k). It would take going over cap on a lot of guys to eat up the pool.
I do not know what happens if there is leftover pool money, if it can be used for other purposes (roll over, international, etc).
But in all this excess money is great news for Lange.
