The dog waited his whole life for Fry to come back, and instead of giving it life again, Fry thought the dog probably forgot who he was. They were both victim of circumstances through no fault of their own.

The end of the Scrubs episode "My Lunch" always gets me...

ETA: Already mentioned, but the Futurama episode "Jurassic Bark" and the episode of Archie Buncher's Place when he finds Edith's slipper.

Just a few off the top of my head:

The M*A*S*H series finale.
As stated, the "first" ending of Scrubs.
Lots of parts of Lonesome Dove, since it was a miniseries, after all.
Deets' death, Gus' Death, Call's return to LD.

Edith dying was a shocker for me as a kid. I had no idea a sitcom would pull a stunt like that.
