What is a good second city to pair with Tokyo for first time to Japan?

I will be in Japan for 7 nights in February. I plan to do 4 nights in Tokyo but was looking to visit another city for 3 nights.
Is Kyoto the obvious choice as a second city?

Kyoto is definitely a good choice. Maybe Hakone or Osaka

Don’t forget to manage expectations for your first day/night there. Especially if you land in the AM, it’s going to be rough.

This is very true. Honestly your first couple days will probably be rough. Everytime I go to Japan or NZ I struggle to stay awake past 530 the first couple of nights.

I specifically avoid the flights that land in Haneda in the AM because of this. Direct to Narita landing about 14:30, 90 minute bus ride, unpacking, and I can force myself to stay awake until almost 1900. Wake up at 0300 the next day, but I’m adjusted.

Yeah I land around 3pm local time. Don't see any issue with staying awake until around 8 that night. Will help.

If you are visiting Japan I'd say Kyoto is a must for sure. Not sure you particularly need three nights there though. I'd probably try to visit somewhere else like Nara or Osaka as well as Kyoto myself

Hiroshima from Kyoto will be worth it, I think. There was a nice museum in Hiroshima dedicated to that particular day in history which has some interesting artifacts. One thing that stands out in my mind is the permanent “shadows” on stone where someone was sitting when the bomb went off. People were vaporized and the stone around them was bleached, with their shadow left behind.

Kyoto is clear and away the obvious answer, it’s pretty much the cultural hearth of Japan.
That’s in the middle of the Kansai region, which is also home to Osaka & Nara which could both warrant day
-trips out of Kyoto.
For more nature oriented destinations, either Hakone or Nikko would be good bets.
Or if you’re a history buff, then Hiroshima (+ Miyajima island) would do as well.

All the obvious choices are here for sure and they are that for a reason. Guaranteed good time.
I didn't have long in Japan, but if I get a chance to go again I'd consider Nakasendo Trail (old post towns route), Sapporo, Beppu, and Nagano/Gunma. So if you get a wild idea to change up the more typical first time to Japan thing that's some options for you. Get some more nature destinations and small towns, especially since we all hear the stories that small town Japan is dying.

Yes. Not trying to be a smartass, but I think this is simple. Last year I had a chance to spend 3 nights in Japan based out of Tokyo. Kyoto (by bullet train) was the best day by far and one of the best of any trip in my life. My one piece of advice on that is don't make it just a shrine tour because that gets old. Going in February will be different from my late April trip. You will have far less tourists, and that will be a blessing. But it will be a lot colder, so a mixed bag.

Kyoto for sure. Nara for a daytrip out of there.
We also did yamazaki distillery and Osaka as day trips out of Kyoto.

We did two weeks there this summer, staying in Osaka, Kyoto and Tokyo. We were most excited about Tokyo and Kyoto, but Osaka blew us away. That being said, if I could only do two of the three, I would do Tokyo and Kyoto, because you get much more of a sense of old Japan there.
Loved every minute of the trip and can't wait to go back.

For only 7 nights, I would stay in Tokyo the whole time and visit 1 or 2 districts within Tokyo each day. Like Asakusa one day, the next Ueno and Akihabara, then Ginza, and then Shibuya and Shinjuku. Each area is a vibe and can take time to explore. If you really want to go to another city within Japan, you could do Osaka and Kyoto either by plane or bullet train and you have to consider that will at least eat up 1/3 or 1/2 of your day with the logistics. How is your transportation looking and are you looking at flying in and out of different airports? That will eat up some time as well depending on how it's structured.
