I’m going to be honest, I have no idea where im going to be
All I know is after a few days in Munich we’re renting either a bmw or Mercedes convertible and driving to Vienna with some stops along the way.
But I’ll definitely be somewhere in Austria on the 5th

Best kind of trip, lol. Lot of good suggestions here. But not knowing where you're going to be starting from makes it difficult. There are different kinds of trains even between mid-major and major cities. This means a 100 mile trip could take three hours in the equivalent of a subway car, or 35 minutes in one configured for regional travel, etc.
Any route that crosses mountains (the Alps, etc.) is going to take longer. I'm deciphering Bing maps' excuse for a topographical map, and it appears like you can look at Czechia, Hungary, Croatia, etc., for smaller terrain impediments.
While I'd prefer to travel by train, you can also travel plenty of European airlines point to point on short, cheap flights. Vienna has Swiss, obviously, and there will be Lufthansa and Lot at least (for Star Alliance airlines.) There will be cheaper alternatives too.

I'm going to Bavaria-Austria next fall and I don't think I've ever been more excited for a vacation. Any recs? I already have all hotels booked (Nuremburg(2), Munich, Salzburg(2), Vienna(3)).

I was drunk most of the time and juggling two girls in Salzburg on a law school trip...so I have little cultural suggestions other than Mozart house and Hitler eagles nest/berchesgarten.
Vienna is phenomenal....steiereck restaurant, loos American bar, Jewish quarter, upper belvedere, kunthistories museum, schonnbrunn palace, the lipensteiner horses (sp?), and really all of the Rigstrasse including the opera house and Rauthaus. The Rauthaus is the center of an amazing summer international food and music fest. I've been twice...it's my favorite festival in the world.

Prague and Budapest is a great combo, IMO. We did Prague first and then train to Budapest and flew home from there. Really would like to go back and do the reverse.
