Pretty sure it's not high enough for an EMP. I think it would have to carry a nuke like 200km and detonate that high to cause EMP. Probably in a worse situation if they're flying a nuke at 40k feet though.

I think an EMP weapon would have to be deployed into deep space, into the exosphere about 200 miles above the continental US, to deliver an effective kill shot onto the grid. It's not that easy to achieve.

Agreed, but they didn’t need a balloon for any of that. Their satellites are more than capable of providing all that imagery any time they want it.
