No it means government should not have power over religion and that religion should not have power over the government. Taxing religions allows and undue amount of power in one direction.

It also clearly opens the door to a Theocracy. Then churches can pay taxes, preach at you what to do, and then legally force you to do those things.

Well our country was built on a freedom of and from religion and was specifically not founded to be a "christian" nation, but which values would you be speaking of sir?

Because taxation is control. The moment you allow the federal government to start taxing churches, you open the door to the federal government controlling religion.
