So let's break this down a bit....
95% of the Veterans Administration - so vets don't have healthcare. If you don't care about Vets, then most Drs in US have had some residency in the VA system.
95% of Social Security admin - so your parents/grandparents retirement checks stop and yours won't be there either. Medicare shuts down.
95% of Department of Interior - No National parks
95% of DOT - shut down interstates, airports
95% of DOJ - just open the federal prisons and let them out
Now I will agree, there is a lot of fluff and many departments expend a ungodly amount of resources on just dealing with bureaucracy but that start with a Congress that passes laws some complicated to make everyone a little bit happy, and piss off no one.

That's like saying housekeepers are useless.
Sure, you could forgo using them and spend the time and effort looking for houses that match your criteria, getting all the necessary paperwork in place, taking on the headache of negotiating on your own, or you can let someone else do all the laborious shite for you for a price.
You can also clean your own house. But some people choose not to because they dont have the time or energy to deal with it.
The fact that they still exist, means there's a market for both housekeepers and realtors.

There have been so many unecessary 'manager' positions created as a result of hierarchical corporate america that could be eliminated tomorrow without a hiccup in efficiency.
