I don't think it's rude to say Happy Father's/Mother's Day to someone but it could become awkward if you don't know for sure if they are a parent.
What if you said it to someone who just had a miscarriage? Can't have a child? Just lost their child?
I wouldn't say either to a stranger unless they had kids with them and I heard the kids call them mom or dad. That's just me.

I think people don't really think about it. They see a guy who looks like he could be a dad so they just say "happy father's day". As for as whether or not it is rude, I guess it is all how you take it. I wouldn't give a shite, but I guess I can see how some people would think it is rude.
