You put the multimeter in series with the battery, and start pulling (and then replacing) fuses one by one. Doesn't matter which way you have it hooked up
Eta: With a car that old you're gonna want to get under 60mA if he doesn't have any extra add-ons. Under that, you'll have it figured out. With the battery draining that quickly, you'll be pulling 3-500mA probably.
Get it fixed, or you're gonna be buying a new alternator too. They aren't made for charging dead batteries. They're made to maintain a charge

Update: it was a blown fuel injectors fuse and car cranked right up once replaced. Gonna do the parasitic drain testing today.
