The command and control station doesn't necessarily interrogate a target for transponder. In an ideal world it will look for an IFF signal and barring none assume it is not 'friendly'. However if these separatists are simply using a tracking radar for targeting purposes, without any protocols for assuring it is indeed hostile (like any professional army would). Then it is not inconceivable that they saw plane, targeted plane, killed plane. Simple as that thought process.
I was replying to the genius who said it was impossible to mistake an airliner for a military cargo plane.

This reporter on the Russian news keeps saying that the black boxes are coming to Moscow because they have the most capable professionals to determine what happened.
He said they haven't received any inquiry from the UN about turning black boxes over to them.
The anchor also keeps saying something along the lines of "the plane being hit by a rocket is speculation."

Have dealt with similar in the Navy and you have auto track, assisted and manual control. Unless we were doing training exercises it was left in manual. My assumption is that the plane was shot down deliberately. Why they shot it down, no idea, but it's definitely not something you accomplish by accident. A lot goes into play when targeting, tracking and firing.
