Yeah, not sure how you can tell the story of 90s alt rock without grunge. Mainly because the death rattle of Alternative Nation from 1996-1999 is pretty lousy, and ends with Bush and Limp Bizkit ascendant. How depressing was that?

Just some suggestions, avoiding grunge, and trying to hit both chart toppers and the alternative...

Summer Babe by Pavement
In the Aeroplane Over the Sea by Neutral Milk Hotel
Rebel Girl by Bikini Kill
Burn Don't Freeze by Sleater-Kinney
Fat by Archers of Loaf
Teen Angst by Cracker
Pretend We're Dead by L7
Loser by Beck
Soul to Squeeze by the Chili Peppers
Repeater by Fugazi
One Angry Dwarf and 200 Smiling Faces by Ben Folds Five
Flagpole Sitta by Harvey Danger
Cannonball by the Breeders
UMass by the Pixies
The Sweater Song by Weezer
Kitty by PUSA
Wonderall by Oasis
Song 2 by Blur
What's the Frequency Kenneth? by REM
Fade Into You by Mazzy Star
6'1" by Liz Phair

Oh, and a no grunge playlist of the 90s has to have Sick of Seattle by the Smithereens

Oasis - "Don't Look Back in Anger" is the best song of that decade. I will reflect on the next 99.

Elliot Smith was great.

I'd like to throw in:

Hum - Iron Clad Lou
Ben Folds - Brick/Army
Dispatch - The General/Here We Go/Bang Bang
The Black Crowes - Twice as Hard/Hard to Handle
Slightly Stoopid - Jedi

Thats enough for now.
