Ford is a genius. He programmed Maeve on her path which would awaken Bernard. Bernard then coded Clementine to be able to harm Ford. Ford left Clementine in that room for Felix and Maeve to discover and possibly copy their harmful programming to the other decommissioned hosts (or all of the decommissioned hosts had already become aware, but went insane)
The finale wrapped everything up great in my opinion. My main question moving forward is: Did Arnold find a way to transfer his consciousness into a host? That would be the only way to truly live forever. I think that Ford sees this as well and he has most likely achieved this before his violent end.
Did we see what host was being made in his secret chamber? It could possibly be host Ford.

That was part of letting Dolores go off. But he could have lived and she still do what she did and it would have put the park in jeopardy.

That might be true.
The other answer is that the guns have a more complex system than we think. How do the guns shoot through objects with ease but not pierce human skin?
I think they have a Friend-Foe recognition system, with a seperate output if they are aimed at a human.
Edit: to complete my implication, I'm suggesting that the guards guns FF recognition was turned off.

They explained the bullets I thought. Host/material is programmed to react to something in the bullet.

The fact that she returns to the park, anchored by her fake corner stone story, I don't think she was truly awake but was used to get Bernard back along with all the other extra hosts into the park.
