Yes but all that mattered was Joker’s primary commitment to and belief in the Corps

This. He even get's Hartman's respect when he tells him if he takes back the joke about Mary he'll just get punished more. Hartman knows & doesn't care that Joker is a non-believer, what's important is his devotion to the Marine Corps.

What mattered to Hartman was guts. Joker had guts. Wouldn't have mattered to Hartman the who, what or where ... it was the guts that mattered.

Maybe I'm remembering it wrong but I recall Joker being one of the guys that found the gal sniper and he was the one that broke out his .45 and put one in her to finish her off when she was lying on the floor saying "Shoot me" over and over again.

Joker didn't wimp out, his gun misfired. He may be silly and ignorant but he had guts.

Hartman saw Joker give him a half assed "sir yes sir" in response to the Virgin Mary comment

ETA:
Virgin Mary Scene

Look at 0:25 when Joker says 'sir yes sir' he lifts his left leg slightly and puts it back down. I know that seems like errant movement but Kubrick would tell someone to do that

Probably so since they used to put religion on dog tags. He probably had a list of all recruits and details about them.

Their exchange on the subject was meant to show that the men were becoming immune to Gunny's efforts to distract/inflame/misdirect them.

It demonstrated the change that was occurring in each of them, what Joker narrated (paraphrase):

" they are pleased that we are becoming more difficult to control. The Marines don't want robots. The Marines want killers."
