I don't know if it's an actual god that is performing the miracles, or if it is just the magic being wielded that is performing them. Either way though, the followers of that religion are pulling off some massive miracles including raising people from the dead. So there is some power behind it.
But with that said, it appears to be a pretty "evil" religion. I suspect that the only benevolent religion is/was the religion of the old gods practiced by the COTF and the first men.

Showing persecution of a gay man by a religious group was a bigger priority to HBO than having continuity in the story.
