I just can't buy the fact that atheist, feminist, GRRM wrote his magnum opus to end with the continued reign of feudalism.
Both Dany and Jon have shown a caring for the powerless, the difference I think, and what makes Jon more suited for rule is two fold:
1) Jon has literally died for his mistakes, Dany's basically had the Dragons or her immunity to fire bail her out of every misstep.
2) Jon has the Stark devotion to duty and honor which balances his more utoptian tendencies, hell he turned away from what might be his one shot at love to defend Castle Black-- Dany just goes "frick it burn them all" -- which if you look at the history of Westeros is kind of a bad sign.

And it's not like George didn't foreshadow. He repeatedly wrote that Aegon's face was unrecognizable. Too much actually. It would actually be shitty writing for Varys(freaking Varys) to not switch the babies knowing the trouble Aegon was in if Robert won.
This would be my bet. Both from the book and the show Jon is the typical hero but with some major changes that make him better suited to end on the throne-- he didn't sacrifice everything for love- he betrayed his love for duty, he stayed true to the meaning if not the letter of his oath.

If you mean Aegon, then I don't think Book Varys is loyal to him either. Varys is using him for his own revenge plot, and Aegon is entirely in the dark on this. If Varys had a dick and balls, I feel almost confident Varys would have betrayed him for his own needs. He just knows that no one would follow a eunuch, so he needs Aegon as a puppet figurehead. Plus Varys has never met the kid (aside from maybe when he was a toddler), so I don't see him having fondness of him either.
The only person Varys has some loyalty towards is Illyrio, but even he I think Varys wouldn't hesitate to eliminate if he weren't willing to follow through with his plans. Varys is in it for revenge while Illyrio is in it for the love of his wife and son. Two totally different motivations to achieve the same ends. If Varys should have some different end in mind that may be further than Illyrio is willing to go, Varys will have him killed.
