Well if it was Robert's baby, they would have had no reason for Ned to protect him. Rob hated the Targaryens, the implication is pretty heavy.

This. Along with Jon's mother being Lyanna Stark, Ned's sister.
Robert loved Lyanna but Lyanna and Rhaegar were in love and had Jon. Ned had to lie about Jon being his bastard to keep him safe and keep Robert from going unhinged/trying to kill Jon.
That's why the Targ King's Guard including the best sword in Westeros (Ser Dayne) were guarding the ToJ. Because Lyanna and Jon were so important to the Targs, or at least Rhaegar.
So Jon goes his entire life thinking he is less than, when in reality he has one of the most significant bloodlines anyone could have.
The main issue they will have is proving it. They will need more than his, Jon's, half brother saying he saw it in a vision when he touched a tree.

Pretty great scene, really. Can't believe the writers didn't go into any detail about it after the show. Remember, Bran gets to witness all of this. Ned was always built up as this amazing man and then Bran sees him win this great swordfight because he had help, kind of humanizes him. Then he sees his father take his sister's baby and raises him as his own bastard to protect him. Ned's a swell guy.
