If Gendry has no claim to the throne because he is a bastard, then why did Joffrey order all of Robert's bastards to be murdered? I figured it was because he saw them as a threat.

Probably in the event of an uprising. He didn't want anyone that the people could get behind. I don't think it's explained completely, though.

Because people in here are being very HODOR. He has a minor claim if all the truth came out. Yes, traditionally bastards have no claim but they have more claim than a child born of two Lannisters. This is why they had them all killed.

Yes, it is the worst kept secret in Westeros that Jefferey and Tommen are not Baratheon. But there is no proof, and the Lannisters will never admit this. So there is no way to prove this, it is all rumor. It is the reason Bran is a cripple now and etc.. Ned should have told everyone when he had the chance.
As for claims to the throne, Stannis, Tommen, and Dany have the most. But Tommen's is a bloodline lie of course.
