Another good one is Sigur Ros "Untitled #4" (aka "The Nothing Song") at the end of Vanilla Sky. Beautiful.
Also from Vanilla Sky...."Everything in it's right place" by Radiohead.
Both are awesome. That whole soundtrack is great.

I'll second Old Time Rock n Roll from Risky Business and Lost That Lovin Feeling from Top Gun.
One somewhat obscure one, but to me it works really really well, is Mary Fahl's "Going Home" during the opening credits flag montage of Gods and Generals.

A lot that have been mentioned would make my list however my absolute number 1 is "A Quick One While He's Away" by the Who in Rushmore. I love that entire scene ending with Max getting hauled off to jail at the end.
Also, I love the opening credits of Devils Rejects with the "freeze framing" and Midnight Rider playing. I also like the beginning of the Donnie Darko directors cut with INXS's "Never Tear Us Apart" playing.

I know it's not the best acting in Cage's career, but Sweet Home Alabama in Con Air was good. Especially with the line from Garland Green.
