Yes, this is true, but the runner should have been out becuase he was three days inside of the baseline.

even if he is way off the baseline?
a runner is out if he runs outside the baseline regardless, but obviously the umpire thought differently, as did i. it's unfortunate, but the right call was made

no, that's why when a catcher throws down to first, he throws outside the base to avoid hitting the runner
