You can do both. Shake will be absorbed faster than the food. Nothing wrong with eating like half a pound of 85/15 beef with some bacon and cheese on it and a shake. Or half a pound of 85/15 with avocado and bacon and a shake. I do this all the time.

Not just this. He tends to have two waffles with peanut butter, three eggs and a glass of milk. Then he takes a Fairlife protein shake on his way to school.
These are all great suggestions. Bottom line, it seems that he just needs more calories. He is a three sport athlete and basketball just ended. He burns way more calories playing basketball with practice daily than at baseball, so hopefully this time will give him a chance to bulk up.

Replace the eggs with meat. Eggs are great and all, but not super high in protein and are fairly satiating for being not terribly high in calories. But if you want, you can make egg cups in advance and microwave them in the morning - use a recipe that blends cottage cheese in with the eggs for added protein.
Eat two peanut butter sandwiches during the day as snacks in addition to what he’s already eating.
Also, eating breakfast doesn’t mean you have to eat breakfast foods, either. Had steak and potatoes last night for dinner and have leftovers? Boom, breakfast.
