1) Legend of Zelda: Majora's Mask: One of the truly deepest games ever created and hasn't aged a day since its creation. A game that was very much ahead of its time. Aside from scale, it beats Ocarina in every other aspect.
2) Super Smash Bros Melee: Burnt an incredible number of hours on this game.
3) Mariokart 64: Pretty much the stable game for kids growing up in the 90s.

One of the darkest games ever released as far as tone and apocalyptic-ness is concerned. I loved the game for it though.

The dialogue in that game is epic. I've played a lot of rpgs and never played one with as much quirkiness and just funny arse dialogue. Even the little things like knocking on the doors of Onett and Threed to be greeted in different ways.

No way. Really the plot is nothing special in OoT. Its just evil dude takes over the kingdom and you have to stop him. MM's entire structure is based around the narrative. Ocarina is based around the gameplay.

No your issue at least at this point is scale. MM never tried to go for that scale. OoT without question beats MM in that regard.

Did you ever find yourself getting emotionally invested in Ocarina. Did you actually want to save Zelda or just beat the game? In MM they are more real characters and you can't save everyone no matter how hard you try. Its Groundhog Day the game really. I think even the MM haters agree that MM had the superior plot to OoT.

1) Bioshock (I don't even consider this a game. This was Art. Sander Cohen would be proud.)
2) Legend of Zelda: Majora's Mask (Just one of the most wonderful games I have ever played. Plot and gameplay are superb; truly a timeless classic.)

I had this thought when this thread first started: would you actually classify your "favorite" games as the top games of all time? For instance, my favorite to this day is Chaos Theory. I can play it over and over. But I'm not going to put up there with the likes of Zelda, Mario Bros, and the Half Life series, games I consider "best of all time".

Aliens is my favorite movie, but I know it isn't the GMOAT. Most people just post their favorites because it is too hard to decide which game is the greatest of all time.
