Kayak coves in La Jolla, check out sea lions.
I second the zoo recommendation, it's like the Disney World of zoos, they have animals you don't see anywhere else. The pandas and koalas were cool. You can catch a bus downtown that takes you to the zoo and back, Balboa park area.
I highly recommend driving up to Cabrillo National Monument, the views back to the city and towards the Pacific are incredible and don't forget to drive down and go check out the tidepools.
