YouTube user Alt Shift X has done some award-worthy investigative reporting and created this handy video -- because a normal family tree graph just wouldn't do -- illustrating the true lineage of the Watcher on the Wall. Take a look, but be prepared to have your mind blown. Oh, and it should go without saying (but we'll say it anyway) possible spoilers ahead.

I would remove the R+L=J from the title...its a bit of a spoiler even as musing.
And I am convinced that the only way it is revealed not to be true is if GRRM is having a bitch fest that people figured out his big secret and changed it after the fact.
It is foreshadowed from literally the first couple of pages of the book/

And that itself really isn't some thing that will likely happen because he obviously expects readers to figure it out. The first thing he asked the show runners when they wanted to make the show on HBO was who Jon's real parents were. Hard to get pissy when he wants everyone to know it.

This theory is what drove me to become a reader. I developed it while still a Hodor, binge watching Season 1.
Discussion of the theory, based solely on the television series and the DVD extras, drives the Hodors insane, because knowledge and speculation are like kryptonite to them.
But, Howland Reed appears to be the only survivor of the battle at the Tower of Joy. Fat Man has indicated he expects him to make an appearance in the novels.
So, there you go...

Benjen is almost certainly Cold Hands.
He's still missing in the television series.
ETA: Benjen hasn't been officially revealed as Cold Hands - and is still officially missing in the books.

Agreed. And if he does that, he's an idiot. It will completely change the story--probably for the worse--which is all he should be concerned about. Who gives a damn if people found out about it? I mean the entire series is a Song of Ice and Fire. John Snow as the product of that union would be the literal incarnation of that.
The only thing that made me doubt it, a little, is his injury by fire - but, Dany is the last dragon, so maybe that makes sense.
I'm not caught up with the books (and, hell, who could be who hasn't been reading for years?) - so, I'll adjust as I go.
None of the other theories of JS's parentage pass the smell test.

Dany isn't immune to fire. You'll realize that once you are caught up. When you do, go back and read last Dany's chapter in AGoT.
