I can understand it. I enjoyed the crap out of both games so it would be a tossup for me any time I would have to choose which one is my favorite.

Climbing the castle to get to Ganon, the dark art/feel of the game, the significance of the Master Sword, the fact that the Link from OoT is the guy teaching you all of your moves, it's really the only game that had constant references to OoT and I loved it. You could enjoy the nostalgia on top of everything new TP brought.
Really Ganondorf, the Triforce, and Zelda herself had no place in this story.

I can never bring myself to say OoT isn't the best Zelda. But I replayed through it and WindWaker here recently and while it's storyline is amazing, I had more fun playing WindWaker.
