This sounds like a bad idea. Will he make it adult themed like Family Guy? Can Seth even make a family friendly show?
I dont think whoever owned the right to the Flintstones would agree to let Seth remake the show if he was gonna make it like Family Guy. Why destroy the wholesome image of the Flintstones?

Genndy Tartakovsky (Samurai Jack, Clone Wars) and some of the guys from Ren and Stimpy did a Flinstones movie a decade ago (Flinstones on the Rocks) that was more adult and was damn funny.
I don't see MacFarlane being that subtle with the humor.

Family Guy might not be what it used to be, but The Simpsons has flat out sucked for the better part of a decade. I'm not sure of the exact last time I laughed while watching The Simpsons, but I know it was before we invaded Iraq.
