Water heater exhaust to the roof is leaking

I just happened to be in the attic putting up Christmas stuff to notice a small stream of water falling on my water heater. Checked the other water heater on the other side of the house and the same shite. Pan has about an inch sitting in it and they are beginning to rust. Just had these put in 1 year ago.
What type of sealant or caulk would one recommend to seal off these exhaust vents?

Think you're going to want to fix it from the outside and replace the boot, or at least add a repair boot like this:

There are some rubber boots that seal these available at HD or lowes in the roofing supplies. I wouldn’t use caulk because these components need to move relative to one another.

Do new water heaters come with new exhaust? I had two new water heaters installed but I think (not sure) the exhausts are original to the house (18 years old). Because the reason I swapped out the water heaters last year was standing water and rust not realizing it was likely due to rain intrusion.

Water heater and furnace roof vents are usually all metal. I use leak stopper roof sealant in caulk gun tube. Put a bead around the storm collar and where the flashing cone meets the vent pipe. Your picture looks like the visible light is coming from where the flashing cone meets the pipe.
No. The roof vent pipe and collar is usually not replaced until it's rusted out. Mine is probably 50 years old.
