Just finished watching Episode 1 of Season 1.
Benjen knows that R+L=J.
Benjen to Jon: "You don't understand what you would be giving up. We have no families, none of us will ever father sons".
Jon's response: "I don't care about that".
Benjen: "You might, if you knew what it meant".
So Howland Reed and Benjen Stark know the truth. No chance Benjen is dead.
ETA: Off to watch episode 2.

I've always suspected that Benjen either put two and two together himself and helped Lyanna run off with Rhaegar/covered for her, or Ned told him what happened to Lyanna at the ToJ and felt he deserved to know since Benjen is his brother and he was the closest to Lyanna out of all of his siblings.

To be honest, I think Ned and Lyanna were the most distant of the Stark siblings. Something tells me that Ned never really approved of some of the things Lyanna did, while Brandon and Benjen thought it was great. I think that Lyanna and the Kingsguard were actually fearful of Ned and that his honor would dictate that he has to turn over Lyanna and her son to Robert.
If it were Benjen or Brandon at the Tower of Joy instead, it may not have been so confrontational, and Lyanna wouldn't have had to have gotten a huge promise out of them. Lyanna needed Ned's word before passing, since she knew he would never betray his word. It was that day when Ned decided that his family was more important than his honor, and sacrificing his honor on the behalf of his sister and nephew was a big one for him. I think that some regrets with his sister is why Ned is so incredibly patient with Arya and would allow her to pursue her passions.

When I said "he" was the closest to her, I meant that Benjen was the closest with Lyanna out of all his siblings, not Ned. Basically that Ned felt that Benjen had a right to know since Benjen was the closest to her and he was still his brother/blood and had a right to know about his nephew.

I think that Benjen found out on his own accord, not directly through Ned.
Honestly, as much as I dislike her, I think Ned should have told Cat that Jon was Lyanna's and to not treat him like an absolute dog.

I tend to agree, but Ned probably felt that he couldn't trust Cat. Hell, I wouldn't trust her
. Playing devil's advocate here, but couldn't she start to resent Ned and Jon now because it could mean high treason for her and her children (rather than hating Jon for being a bastard) ? At the time, he had spent all of a a week or two in her presence. He had no idea what kind of person she was. AFter they grew to know one another, then he could have just decided it was better for all keeping it status quo.

Seeing some of the moves that Catelyn pre-Stoneheart made though, I could also see where while he loved her he may not have wanted to tell her. Appearances would've been everything and in order for the lie to hold I don't know that she could've kept up treating him like a "bastard" publicly like she did if she knew the truth.

One thing we don't know is: how did/does Catelyn feel about the Targaryens? I mean one of them did kill her betrothed. So Ned telling her could cause her to slit Jon's throat in the night.

That as well (didn't think about that either). And quite frankly, to our knowledge Ned made a promise to his sister. If she did indeed ask him to keep Jon safe the promise to his blood >>>>>>> his "honesty" to his betrothed IMO.
