I have the two Federal civilians above me both say something about this exemption process just seems off. We've submitted exemptions before, but this one is different and isn't defined yet even though deadlines are passing rapidly.

From what has been officially put out, I have until Nov 22 to submit my exemption request. I will not face discipline until I receive a ruling on the request and at that point, I have two additional weeks to start my shot process. After those two weeks, I'd face a 5 day education period and a short suspension before I'd face termination. Realistically, I think I can stretch this out into next year.

What about filing an EEO if they deny it?

The Healthy American website has good info on there for religious exemption.

In this video she goes through Article VII of Civil Rights Act and EEOC issues with religious accommodations.
If you are dealing with this like me, it is worth the watch and check the website out as well.
