Case couldn't have been brought by more deserving people. How do you justify not letting people in who helped the US overseas most probably putting at great risk their own and their families' lives.

Judges make rulings on Executive Branch actions all the time.
This one is just flat wrong. The President has this authority per a specific statute, as well as his general executive authority.

The Supreme Court has the final stay not some federal judge from NY.

Since when is a federal judge part of the Justice Department? Since when does a judge have to go through the Justice Department to issue a bench warrant for contempt of court?

This is an "interim" order, which means the government can't appeal directly. The government has to wait for a final decision, which typically takes the federal courts six months to a year. Even if the court expedites this case, the government probably won't have a chance to appeal until March or April at the earliest.
