That he called isn't the primary issue. It's that he lied about his conversation. Sally Yates knew that because the IC was listening in. Here's the timeline:
Dec 29 - Flynn-Kislyak call
Dec 30 - Trump thanks Putin on twitter for not retaliating for American diplomatic sanctions
Jan 24 - Flynn lies to FBI
Jan 26 - Yates informs the White House that Flynn's compromised.
Jan 27 - Trump responds not by firing Flynn but by asking Comey for a loyalty oath.
Jan 30 - Yates is fired.
Looks bad for Trump.
