Though as Moss has pointed out, schools have more discretion with extracurriculars limiting political speech would not be justifiable. Besides, ECs as a whole are pretty fundamental to high school life, and now more than ever are quite relevant on college applications. Prohibiting a student from participating in ECs for essentially not standing for the pledge would not be upheld. Not with such a firm precedent established in West Virginia State Board of Education v. Barnette.

Because there are Supreme Court precedents that acknowledge a student's right political speech as more protected than other rights. Students do not get the same rights adults on the street get. Many cases establish that. Typically, the courts seem to give the schools the benefit of the doubt but are more inclined to side with students if it is regarding political speech.

I'd imagine theres a compelling reason to limit your 4th amendment rights via drug testing- student safety, community safety, etc.
Is there an equally compelling reason to make students only students that stand for the anthem eligible to play in a sport?

But as SFP and others have mentioned, in Barnette students were being expelled from school for refusing to cite the pledge not being prohibited from engaging in ECA And the Court has established precedent that prohibiting pariticpation in ECA does not violate a least one fundamental right (unlawful search)

Is there a law or constitutional provision that says a student has to make good grades to play in sports? It is mentioned a lot in school district bylaws or code of conduct etc. but not in a legal sense.

Actually the 14th amendment gives children the right to a free public education as long as they are in the schools jurisdiction. It applies to public elementary and secondary schools, as they are considered to be state actors.
